A HDD with Windows on it or not.

Firstly, if you are on Windows, then Format all the Drives (Except C Drive because Windows will not allow you to do so).
Next, If you have a Windows (Any version except 3.1, Preferably Vista ) CD, insert it into your CD Drive and Boot from the CD. Go to >Install Windows and there is an option to Format various Drives. Format the drive which was left unformatted (i,e C: Drive) by Windows.
Done!!!

Now I get it what you wanted, google for "Low Level Format" and get some tools for low level formatting of drives.
Do read the disclaimer/caution while downloading - some tools may/will damage your HDD
